Roddy St. James leads a comfortable, sheltered life as a pampered pet mouse in a prestigious Kensington apartment in London. His quiet existence comes to an abrupt end when an intruder named Sid, a boisterous sewer rat, climbs out of the sink. Seeking to reclaim his peace, Roddy attempts to trick Sid into entering the toilet under the guise of a whirlpool spa. However, the plan backfires, and Roddy is flushed down the drain into the subterranean world of Ratropolis.

This subterranean metropolis, built out of discarded urban debris, mirrors the city above. Lost in this unfamiliar environment, Roddy seeks a way back to the surface and crosses paths with Rita Malone, an independent and resourceful scavenger who captains a boat named the Jammy Dodger. Rita agrees to assist Roddy for a price, but their journey is complicated by the tyrannical Toad. Possessing a deep resentment for all rodents, The Toad dispatches his loyal yet incompetent henchmen, Spike and Whitey, along with his mercenary cousin Le Frog, to capture the duo and retrieve a valuable ruby. As Roddy navigates the dangers of the sewer system alongside Rita, he is forced to adapt to a world far outside his comfort zone, discovering the contrast between his solitary life of luxury and the vibrant community below ground.
